Because of the engine change the upgrade may take some time for long sites.

Note if you are running own virtual servers InnoDB stores data in
shared tablespaces by default, which can sometimes cause the data file
to grow even if tables or data are deleted. When you delete data or
drop tables, the space isn’t always reclaimed, and the file size of
the .ibd or the shared tablespace file (ibdata1) can remain large.

Make sure you uses innodb_file_per_table = 1 in your mysql ini
